Should the boards run the same direction through the whole house?

Generally yes. A continuous run in one direction through an open plan makes the space read larger and calmer, and it avoids the transition strips that changing direction requires at every doorway. The usual convention is to run boards along the longest sight line or towards the main light source. There are exceptions where a structural subfloor dictates otherwise, and we will say so at the measure.
